Yes, it can be confusing. When someone says "it's a shame" or "what a (damn) shame" it means, as everythingtaboo said, that it's sad or disappointing. Similar to "it's such a pity".
On the other hand, if someone says "that's shameful" then it has the meaning you originally interpreted it as having: embarrassing, bad behaviour. So sometimes shame can mean "embarrassment", sometimes it means "a sad or disappointing situation". I guess you just have to get used to the different phrases.
